They paid $0.06 as fees for my $666 transaction. They expect us to wait for 2-14 days for the bitcoin to appear in our wallet whereas they received the exchanged funds instantly. Who pays cents as fees for almost a $1000 transaction?

You can control how much fees you send to a transaction. You send 2 sat/byte fees for a transaction when a normal fee rate is 40 sat/byte for a transaction to be confirmed in first 5 blocks.
That is just cheap, paying fees in cents for a transaction in thousands of dollars.

If your system is sending this automatically do change it and make it right. Blockchain never tells you to pay cents for a thousand dollar transaction when there are 60k unconfirmed in the network. It will always tell you to pay a higher fee.
